I think that we can attribute that to Mayor Wilkins, along with the long term payment of Faith's hospital bills. There's no doubt that he cared for her, call it love if you will, or just a sense of responsibility to an extremely effective and loyal employee. Wilkins provided for Faith's well being, including having the body switch charm ready for her just in case she came out of her coma and his Ascension had been somehow stopped, which, obviously, it was.
The Watchers had someone at the hospital keeping an eye on Faith, but, most likely, Wilkins had set up some sort of security system to keep her safe, but still let her get out on her own, if it came to that. (He might have even had funds made available for her in that case, but she just never knew about it. He was that thorough a kind of guy)
Once Faith was in prison, the Watchers probably just figured that it wasn't worth the effort to do anything about Faith. She was safely contained, unable to cause them any trouble, and they had Buffy, not officially THE Slayer, since her death wouldn't result in a new girl being Called, but almost as good, since she had a tendency to stay alive quite well. (On that note, I doubt that the Watchers knew when Buffy died at the end of Season 5. Giles, Xander, and the others obviously covered the fact up, going so far as to even refurbish the Buffy Bot to give the illusion that Buffy was still alive and Slaying)
The Watchers might have taken steps to either take Faith into custody or kill her when she escaped from prison in Season 6, but, of course, by that time, the main Council had been destroyed, and the surviving Watchers, scattered around the world, were pretty much too busy with their own problems, such as keeping their remaining Potentials, as well as themselves, safe from the Seekers to worry about her.
