Personally, I thought the Twilight reveal was a fun read (#35), but I really doubt it will wind up making sense. So how would you have done it?
Here's mine:
Twilight is the real Angel, no mojo in play. Wesley found a loophole in his contract which allowed Angel to take temporary charge over him (like he did with Eve) because there hasn't technically been a successor as CEO of W&H LA.
At this point, Wesley informs Angel that activating all of the Slayers has unbalanced the world, and the Senior Partners themselves are acting as the counterbalance, and are months away from being corporeal on Earth in their true form.
At first, Angel's thrilled to hear this because he thinks it will open the opportunity for him to kill them. But Wes quickly lets him know that with the power they've been gathering, they'd be 40-stories tall, unkillable, and able to bend reality to their will with no effort. They'd in turn destroy most of humanity, and enslave the rest.
The team conjures up Cordelia, and she sadly confirms Wesley's assessment. With a heavy heart, the three (plus the rest of Angel Inc.) decide the only way to save the world from complete destruction is to kill most of the Slayers to rebalance the scales. Angel decides not to inform Buffy to keep her hands from getting dirty, thus donning the mask. And Cordy imbues Angel with the most ancient powers of TPTB,
Spike is infuriated by the plan, but when Angel asks him if he'd rather let the Earth be destroyed instead, Spike has no response. Then Angel asks Spike who he thinks the first to die would be if the Senior Partners did become corporeal. Spike reluctantly says the Champions, the Slayers. With no better plans, but still furious, Spike quits the team and disappears.
#36 picks up with the same Spike-reveal, but with the audience unsure of which side he'll be helping.
